I assume that what you are seeing is a count of all the posts in the forum that are new, including posts in forums which you don't have viewing access to. I'm looking to see if I can determine a way to fix that.
Of course, the solution is to do like me and never look at that. Instead, I just look to see if the icon next to each sub-forum indicates that there are new posts in there...
The checkbox allows you to be automatically re-logged in. But, you aren't actually logged out automatically until the session expires. That means that you won't be logged out until you haven't touched the forum for 1 (or maybe it's 2) hours. After the session has expired, then when you come back to the forum, you'll get relogged in, and thus your number will get refreshed.
That's why when you first check the forum in the morning (without having explicitly logged out) the number is correct. Same thing goes if you don't check the forums for a while.

Ok, I may have fixed the problem (assuming the problem is what I guessed in the post above).
Check the number now. I placed a new post in a forum that's hidden from you. Check and see if the new post count is correct.

Alright, here's what I've noticed regarding this behavior.
It works, we're just ignorant, lazy users.

That number only refreshes itself when I log off the site and log back in.
So, the number never seems to change, because I have that little check-box checked that keeps me logged in to the site and remembers me.
So, no matter the number of refreshes (CTRL or not) that number WONT change until you actually log out of the site and log back in.
